Why Jupiter rules 9th and 12th house of the natural zodiac?
Jupiter in the natural zodiac rules the 9th and 12th house.
The natural zodiac is known as Kalapurusha in Sanskrit — personified time, the manifest part of God, His form, which is available to our perception and comprehension.
Everyone knows that man is created in the likeness of God. Accordingly, just as each house from Lagna in an individual horoscope shows a certain part of the body (head, mouth and neck, arms and shoulders, chest, etc.), so each sign indicates the corresponding part of the body of God.

So, the 9th house of the natural zodiac (Sagittarius) corresponds to the hips of Kalapurusha. It's there, relatively speaking, where his pockets are located, the place of accumulation of good Karma from past incarnations. The hips are also responsible for maintaining the balance of the body (Dharma and laws), and are also important for movement.
The 12th house is the sign of Pisces, whose symbol is two fish swimming in opposite directions (up and down). This tells us about the choice we make in life: we take or give, we move forward or backward. Jupiter's rule over this sign indicates that choice and free will are God's greatest gifts, yet it is our own choice that either grants us luck or takes it away.
Since Pisces is responsible for the feet, and the sign itself corresponds to the highest component of the Moksha Trikona (Cancer, Scorpio and Pisces), or the trinity of signs associated with the final liberation or feeling of happiness, we can conclude that our choice is in favor of surrender to God, taking the final refuge under the shadow of His feet can save us from any problems and life's difficulties.
As a confirmation of this, Sri Krishna in his great Bhagavad Gita says:
सर्वधर्मान्परित्यज्य मामेकं शरणं व्रज |
अहं त्वां सर्वपापेभ्यो मोक्षयिष्यामि मा शुच: || 66 ||
sarva-dharmān parityajya mām ekaṁ śharaṇaṁ vraja
ahaṁ tvāṁ sarva-pāpebhyo mokṣhayiṣhyāmi mā śhuchaḥ
Give up all religions and just surrender to Me. I will deliver you from all the consequences of your sins. Don't be afraid of anything.
Religion, Dharma and ideals of a person (Sarva-Dharman) we see by the 9th house in Jyotish, or the sign of Sagittarius in the natural zodiac. Dharma is the rules by which the whole world lives. This law determines who we are in this world and what place we occupy in it, what function we are called to perform.
The 9th house in the birth chart is the highest degree of Agni (or Dharma) of the Trikona and hints at the highest state of our own Self and the highest point of realization of our own destiny.
However, Krishna is more than clear in telling Arjuna and us that for complete and final liberation from the fetters of Karma, one must leave behind all the splendor of the 9th house and go to the 12th. This will relieve any fears and fill you with true happiness and peace.
It is noteworthy that Pisces is the 4th (happiness, home and heart) from the 9th, which means that the essence and heart of any dharma and good luck lies under the shadow of the lotus feet of Bhagavan, Kalapurusha. And in the same way, any religion will be empty without true surrender to God.
